 For your information, the choice of Bought Together products is independent of the main one. So it's impossible to control which Bought Together items are shown when choosing different variations of the main variable product. I am afraid it means a No for your question with this plugin.

However, there is a way for you to create an offer the same way you prefer.

You can create 2 simple products: Product 1 is a downloadable product and product 2 is a printed product. Then attach Bought Together items to each main product.

Now, in order to link these 2 simple products together, you can first create a common attribute for them, for example: attribute Version with 2 terms Downloadable & , assign Downloadable to product 1.

Use the WPC Linked Variation plugin to link these 2 products together. You can follow the steps in my video here: https://www.screencast.com/t/si0KgmLZ

In this way, when customers click to choose a term: downloadable or printed they will be able to purchase the main product with the associated Bought Together items.
